What it means
Inside the delivery details (ApplicableHeaderTradeDelivery), there should be no DeliveryNoteReferencedDocument, a reference to a delivery note.
Why it matters
This is a warning, so the file is still accepted. EN 16931 has no field for a delivery note, so receiving software normally ignores it. A buyer who matches invoices to delivery notes will not see the number.
How to fix it
Remove the delivery note reference from the file. If the buyer needs the number on the invoice, agree with them where it should go. The despatch advice reference (BT-16) is the closest field EN 16931 offers. If you can choose a profile when you export, pick EN 16931 rather than Extended.
